The Shipyard allows you to view and upgrade two things - your ship's class, and your cargo rating.
Class
Upgrading your ship's class unlocks additional mod slots as well as increased base ship stats.
Cargo Rating
Upgrading your ship's cargo rating level may unlock additional item sizes.
